Intestinal microbio-ta, which comprises microorganisms residing in the human digestive tract and engaging in symbiotic interactions withthe host, plays a critical role in human health. Multi-omics technologies have been extensively utilized to identify andcharacterize intestinal microbiota and microbe-derived metabolites. Investigating the interactions between intestinal mi-crobiota and HFMD is essential for advancing our understanding and developing preventive and therapeutic measuresfor HFMD infection. This review aims to understand the intestinal microbiota and virome in HFMD populations and tounderscore the role of intestinal microbiota in maintaining immune homeostasis in HFMD, with the hope to offer newperspectives for the diagnosis, prevention, and treatment of HFMD.
